There are a lot of them. The Lobster in the Rough in nearby Noank is right near the water.

Welcome to Abbott's Lobster in Noank CT!

Some of our favorites:

Sit down, more formal dining environment

S & P Oyster Co‎
1 Holmes St, Mystic

Seamen's Inne Restaurant & Pub‎
105 Greenmanville Ave, Mystic

Unk's On the Bay‎
361 Rope Ferry Rd, Waterford

Sit down, casual:

Gridlock Grill
566 Colman St, New London

Paul's Pasta
223 Thames St, Groton

Outdoor at picnic tables:

Sea Swirl
Ste 7, 32 Williams Ave, Mystic

Not seafood but still worth the trip:
Mystic Pizza
Not the original location the film era, but they have great pizzas at good prices!
