If I apply to the honors program (at Simmons) or at any college for that matter, will that affect my chances for regular admissions. Like if I get rejected from the honors program can I still be accepted into the regular college admittance?

Yes. I know at GWU, for example, you find about whether you have gotten into the honors program after you receive your acceptance decision (online).

Of course, you can always call the college to find out exactly how the process works, how you're notified if your acceptance/rejection, and so on.
