I invited my guidance counselor on common app. I know that she'll be able to upload the necessary school forms, but will she be able to write me a reccomendation through common app? Is there anything else I need to do, so that she will be able to?

You don't need to do anything else.

You might want to check with your GC to make sure that she will use the on-line tools. When I checked with S2's GC, she had never used the Common App on-line tools before. (She was very familiar with the state on-line tool.) But she told me she had read the instructions and would do it on-line. I just checked today, and she submitted everything (yea!!!!) On-line is easier, but you should check just in case.
