Hm. Low GPA + High SAT + High AP. Slightly different situation. Help?

This is a problem for me since I come from a quite well-known school (as in, known for its high standards), therefore I am unsure as to what colleges will think of the GPA.

The slight difference of this problem in my case:
Normally they would disregard it given high SAT I + II scores and high AP scores. However, coming from this school of mine means that they *know* and can judge me from my GPA. In such cases, I'm wondering if it's still possible that they will ignore the GPA (3.5 ish) since its a glaring contradiction. There is no rank system in my school but if there were one, I'd be even worse off. Namely because it has such a large community filled with intellectual geniuses..=.=

Also, would it be better if I try to apply early in such a scenario?

Hm..I still have my Junior + Senior year left. So I should go through it all and work my grades up?

The reason my GPA is low is because I transferred in from another school with lower standards. As such I took on all the difficult courses and skipped a level of math and french which resulted in extremely low grades at first (C, B-) for those. Those were the things that pulled my GPA down. Would colleges take that into account or would they just assume that I wasn't working hard? The truth is, my GPA is low because I was working hard to catch up with the rest of my peers in terms of level of the subject..
