How much does it hurt my chances of admission if I have only taken AP exams and not SAT II exams?

Did you have the option to take more than 2 APs Junior year? If you didn’t then those two will be fine, since it’s the most rigorous curriculum at your school. If they offered more but you chose not to take them…
