first question, on the test section, can I just report the test that I want to submit? Because for AP tests, I did really bad on 1 and average on others. Or do I have to report every AP test that I took? I know college will need all of my scores later if I’m admitted, but just for admission part, can I pick a AP test score to report?

Second question, my teacher already have submitted his letter of recommendation, and I used that for 2 colleges. But he wrote another letter for my next college because he wanted to write more specific letter for that college. I definately want to send recent letter that he wrote, but I can’t change it on the common app. should I send recent letter by mail? what should I do to make sure the college reads my second letter?

1) you should know that the admissions folks will think you totally bombed both your AP tests, or that you didn’t even take the tests. never scenario makes a positive impression. It’s better to give the information, unless that is, the bombed test is in your major.

2) create an alternate version so your teacher can resubmit the rec.

I don’t know; for me, I’ve taken enough that I don’t even have space to put up all the tests and their scores; what I would do is if one of the exam score was a 1, I would not put it up while putting up everything else. A 1 looks worse than their assuming that you got a 1 or you didn’t take it. Give them the benefit of doubt. It works well if you run out of space and are asked to put in the additional information section.

As limabeans said, create an alternative version, delete his recommendation and ask him to submit another one for you.
