are my chances gone?

I now go to a high school/university program, where I take all undergraduate courses and am a full time student at a university in DC. Before I transferred to the program, I was top ten at my old school (very competitive), published a paper in physics and was a primary author, was a siemens regional semifinalist. However, after I transferred, my grades dropped due to the sudden change to a university setting (18 hours of class) and I got a 3.0 first semester. Stanford came to visit my school, and the rep said that Stanford does not even look at freshmen grades, as they are seen as a “transitioning period.” Do you think, that if I get a near 4.0 gpa this semester and next, that I have a shot considering all my other stats are good? Would they see this as a transitioning period?

Didn’t you just answer your own question?
“Do you think, that if I get a near 4.0 gpa this semester and next, that I have a shot considering all my other stats are good?”
“rep said that Stanford does not even look at freshmen grades”
Obviously if you get a near 4.0 - 4.0 they will be impressed.

“Would they see this as a transitioning period?” Transitioning from HS to College/Uni???

^ agreed.

Your chances probably aren’t harmed, esp. given that it’s a university and given your work in research, which is impressive.
