My school used the Naviance system. I have done some new ECs recently and I want my counselor to include it in the counselor report. However, she’s already submitted it on Naviance. Will she be able to update a new version of counselor report using Naviance given that I have not submitted the application for the colleges? I’d really appreciate your answer!

But, to be honest, any EC’s that you picked up at this point in your academic career pretty much look like an attempt to pad a weak application.
My personal recommendation would be to leave things as is. The ECs will show up on your application. The letter of recommendation probably speaks more of you as a person than merely listing your ECs.
Besides, you asked your counselor to write a letter, and she did. That’s done. She’s now up to applications. It’s unfair to ask her to redo work that she’s already done. If it were me, I would tell you it’s too late for a rewrite.
