If you were deferred by the primary choice you checked off on your early decision application to Cornell, are you also automatically deferred by the school you checked off as your alternate choice and thus now in the regular pool for both? If so, do you only get reviewed by the alternate school if the primary choice rejects you in the regular decision process?

No, you were only deferred by the primary school. My guess is that because that school deferred you and will consider you again during regular decision, your application was never seen by your alternate college. The process is sequential and the primary college can choose to either send your application to the alternate school or not. They are not obligated to do so. So, if during regular decision you are denied admission by your primary choice, they may choose to have your application evaluated by your alternate choice.
