Last semester I got a D in one of my classes. However, that class didn’t even transfer in the first place. My question is, will MSU take that grade into consideration when reviewing my application even though it doesn’t transfer.

Yes. They want to see your ability to perform at MSU, and your current grades are all they can judge by.
Unfortunately yes. That class is still weighed in your GPA even if it isn’t transferable, so of course colleges will see it.
