My parents had a civil annulment. Does this count as divorced/separated on the FAFSA? Will this have a negative affect on my applications?
The parent filing would be single. However, if biological parents live together, it doesn’t matter if they are married, divorced, or single, you have to use the information from both.

You are making way too much of this. Your mother is single, you live with her. She probably files her taxes as Head of Household, but she needs to fill out that section of parent information. You don’t need to mention your father at all on the fafsa.
