Failed a Class Junior year, but maintain a high SAT, how are my prospects looking?

I through a combination of both failure to study sufficiently, and having the misfortune of being assigned to one of the most infamous teachers in specialized Brooklyn Technical High School, who has a long standing reputation for butchering transcripts, but preparing students well for regents. However due to the lovely catch of Pre Calculus being a non regents course, I end up purely with a crippled transcript, barely holding on to an 85+ average due to my AP Classes, of which I have completed and gotten a 4+ on 3 already,and am taking another two this year. The only reason I am taking Pre Calculus this year is due to the fact that my school mandates at least 6 semesters of math classes, and because I have already passed Algebra in Middle School, and Geometry, and Algebra 2 in High School, I have no choice but to take Pre-Calculus due to the need of an additional 2 semesters of math in Brooklyn Tech. Although I have the math classes necessary to graduate completed already, I fear such a blemish on my transcript will rule out any chance of entering a Service Academy, or Ivy League, and might make applying to certain state schools a bit of a stretch. My current SAT score is a 1440, and my current GPA is an 85.63. If you need any more information please ask me, I just would like to hear information from anyone who might be in a similar bind as I am.

You need precalculus to be ready for calculus in college.
