I’m currently a rising senior in high school, and I am considering applying to a couple of LACs with 3-2 engineering programs at Caltech. I’m not yet sure if I want to attend graduate school, but it’s a definite possibility.

Do graduate schools prefer or look down on applicants from these 3-2 programs, or is there little to no difference in admissions?

No difference. If you have strong academics from a good engineering school, then you will be fine. The only disadvantage you might have in changing schools is a bit less opportunity to be involved in research but that is not a given.

On a related note, I know that some grad schools are inclined to select against their own undergraduates. Does this hold true for 3/2 students, or is it different because they have only attended for two years?

There would be no difference. You still have a degree from the institution…
