HS Course Levels (Basic, Conceptual, Applied)

In high school so far I have taken the following basic classes:
Basic Algebra I, Basic Geo, Basic Alg II, Conceptual Chem, Conceptual Phy
and the following standard level classes:
World Civ, US History, Gov, Current Issues, Human Rights, 21st Cent. Literature, English 10 Honors, English 9, Earth Science, and Biology (as well as standard Latin I, and spanish II and III.)
I have received all A’s from the beginning of my sophomore year (making my cumulative GPA 3.47)
Now, because I took these classes…what effect will it have on me when applying to colleges? Will some colleges (as in schools like Loyola, Assumption, U of Tampa, etc.) potentially deny me because of my course selection.
Also, the reason I took these classes is because I have a documented Learning Disability, and the basic classes did challenge me…so how would the colleges view that, and should I let them know when applying about the LD?

Thanks for all the help!
