Incorrectly Entered AIME Score

I got a 103.5 on the AMC 12, and answered 3 correctly on the AIME. The paper that my math teacher had for the AIME scores gave the scores as our AMC score + 10 * AIME, so instead of typing 3 in the AIME space for the MIT app, I put 133.5.

My question is if it’s worth notifying them of the mistake, or can they just figure it out on their own?

Yes it is worth notifying them. I don’t think admission officers are aware of the formula the MAA use for USAMO qualifying index. While 133.5 is obviously not a real score, I think it is important to notify them that you know you made a mistake instead of just being oblivious to it.
