I am very confused. Right now I am at Santa Fe College and I finish up my AA in the fall of 2019 I wouldn’t have all my prerequisites finished for any school until about April of 2020 (depending on if they are asking me to take Organic Chem 1 and 2 or not). I am planning on applying to UF, UCF and FSU with my Biology major. My advisor told me after getting my AA to start applying but I am so confused because if I apply to these places and they accept me I can’t start them until I finish my prerequisites, right? I am really confused…
No need to be confused. You can apply to these schools as a transfer student, even if you haven’t completed your last semester. You should apply after you complete the fall term and earn your AA (before your final semester ends). Each “college” at these Universities have their own transfer applications due dates, so look them up.
For example, at UF, are you applying to biology under the college of liberal arts and sciences (CLAS)? If so, check the due dates for transfer applications. This year, if you want to start in Fall 2019, you have to met the April 1’st due date. However, if you want to start in Summer A/C in 2019, you have to apply by Feb 1st.

Note that at UF, CALS (College of Agricultural and Life Sciences) also offer a Biology major.

It’s ok to apply early, just know that your acceptance may not happen till after the application due date (at least at UF).

^^^ what @Gator88NE said. You apply before you finish your time at your CC. You tell the colleges what you are planning on taking (usually you apply in the Fall of your 2nd year). Typically they want a mid-year grade report. When they admit you in the spring your admission, like all admissions, is conditional. They expect you to finish the classes you listed and may have a gpa requirement. This is no different from HS where you apply senior year before you graduate, are conditionally accepted, and they review your transcript over the summer to make sure you really graduated and took the courses you said you would.
I’m hoping you misunderstood the advisor. If he/she really said wait until you finish your AA to start applying then you better find a different advisor!
