Letting Schools Know about Top Choice Status?

Answer:

No. When you use the Gateway to Prep Schools to apply to multiple schools, each individual school knows only that you applied to their specific institution. They do not know if, or where, you also applied.

Since it is an obvious and common concern, I would be surprised if the Standard App does not also protect this information.
