I submitted my common app application to UVA, but then I realized my ACT writing score is from one I did want to report and did not send to the school. Is it too late to change. Will this hurt my chances?

Not a problem, they look at the ACT score you actually send in from the ACT website and will see your best scores.

Yes, too late to change on the UVA app.

Simple solution though - just send them an email saying you made a typo in the writing score and that they can verify the actual score of X from the official report you have sent. No need to even tell them it is from another different test. Typos happen all the time.

However, do correct it for the other schools to which you are applying. But, quite sure you have already done that.

Ditto what awcntdb wrote
