MS Eng: low Math GPA..high Math Subject GRE/major GPA - effect on chances?

Hello, I believe I am in a somewhat unique situation. I am looking to get into a masters program for Computer Engineering. There are a quite few major discrepancies in some of my stats and am wondering how the ad coms would perceive them.

I have an extremely low GPA in my math classes (most of which I took in my first two years: 2.00 :(
-- however, I studied my ass off, and took the Math Subject GRE scoring in the 64th percentile.

I have a relatively low overall GPA: 3.24.
-- however, I have a high engineering GPA (3.79) and a good GPA in 3rd/4th year classes (3.61).

Now, will these discrepancies be perceived favorably, significantly influencing my chances for admission?
Will my improvements offset my mistakes enough to give me a decent shot at, say, Computer Engineering programs ranked in the top 15?

Some more info:
General GRE: 800Q, 720V, 5.5AW
Good LORs
6 months research
8 months industry internship

Thank you.
