Not so great course selections, but great grades

What happens if one receives amazing A to A+ grades in his/her classes, but most of the classes are regular courses (Not honors or AP)? And say that student scores 2300+ on the SAT and 790+ on all of his/her SAT II exams. Will colleges be inclined to reject the applicant because they will see this lack of course rigor as a sign of laziness and lack of motivation, whether true or not?

yea. if you were getting A-A+ and declined honors/AP classes you will definitely be rejected at top schools

What if the student made it up by applying for AP classes as a senior? Would colleges care anymore?

And say the student only took about 2-3 APs total for the first 3 years of high school, instead of 3-4. Still bad?

Depends where you want to go to

If the “most rigorous course load” box isn’t checked, then it’s most likely that the applicant will end up being rejected at top schools (think Ivies). Many people who apply there often have excellent test scores and great grades in the toughest courses possible.
