I am good at math, but my school offers little advanced math classes. I am considering taking online courses in Stanford’s EPGY program, which offers a bunch of university-level math classes all the way to complex analysis and topology. Does this count as a good extra curriculum activity? Does it help the admission?

Definitely. However you may not want to list it as an “extra-curricular activity,” most apps allow you to list college-level courses taken during high school.
