I’m an international student applying to NYU, and due to the rigidity of my country’s school system there are not many courses that I have been able to choose freely. Therefore I have not been able to fulfil the 2-3 years of recommended history. Will this negatively affect my chances?

Of course not! You just have to let NYU know about your circumstances…
Besides those recommendations are just guidelines for american High Schoolers,
I’m sure they look at International students’ application differently.
