I’ve taken Biology and English literature subject tests twice, because my first attempts on them weren’t satisfactory. My second attempt was much better, and I’m sending those to the colleges that accept score choice. However, with schools that don’t accept score choice (Yale, Cornell, Pomona etc.) do I have to send the same subject twice if I have taken it twice and received two different scores?

This varies by school so I’d go to the website and check what their policy is for subject tests.
In general some schools that don’t accept score choice allow you to pick and choose which subject tests you want to send in (Stanford does anyways).

Do check each web site to verify. Yale states if you send SATs you must send ALL SAT scores.
