Which would colleges prefer?

Next year is my senior year of high school and I have a decision to make. I can either take AP Computer Science A, or I can take multi-variable calculus/linear algebra from Georgia State University. Which class would colleges like to see more if I want to major in physics, engineering, or some STEM field?

Colleges won’t care. However, if you are planing on majoring in a physical science STEM field, and you’re taking AP Calc BC this year, then I would suggest taking MVC/LA rather than AP CS.

A general rule of thumb, IMO: do nothing based upon what you think colleges will like, since odds are it will not matter to them; do it because it makes sense for you.

I also agree with skieurope, if you’re going to be in a STEM field, go for Calc III/Linear Algebra

The more advanced college math courses will be more likely to be useful for subject credit, advanced placement, and prerequisite fulfillment for a physics or engineering major than AP CS A. (However, not all STEM majors will need those math courses; biology usually does not.)
