Will a low weighted GPA affect me?

I'm a homeschooled student, and I recently learned something rather discouraging from my umbrella program: They weight my GPA, but only for AP classes. So all of the post-AP and otherwise advanced but non-AP classes I have taken (multivariable calculus, linear algebra, computer science with theory, to name a few) will actually hurt my weighted GPA. So far, I've managed to maintain a 4.0 UW GPA, but I've only taken six AP classes, and a couple of them were one-semester long.

Will this negatively affect me in the college admissions process?

No. All schools weight differently and all colleges recognize that. Your UW trumps your W GPA. Colleges will look at either your UW GPA or will reweight according to their standards.
