I’m very interested in the CSE BS program at USC. I’m also pretty sure that I want to pursue a MS degree in computer science afterwards. What i’m concerned about is that getting accepted to a MS program in CS would be harder with a BS in CSE? Is that true or would I be just as competetive as someone who has a BS degree in CS?

I wouldn’t worry about it. That degree probably falls within the variation of CS degrees in general. It’s also not uncommon to switch between CS/computer engineering for grad school. I also wouldn’t focus too much on grad school right now when you’re deciding on your undergraduate program; it’s a long ways off and a lot can change in the meantime.
CSE is close enough to CS that you should be able to steer to most CS specialties within your senior year.
