I want to include a graded external course to demonstrate major interest when applying for college. However this transcript has another graded course (summer enrichment). Is it ok to selectively self report courses from the same external institution(this is not a community college)? Including the graded summer course might look like as if the course(same name) was repeated for credit in high school which is not true because our high school does not recognize external courses. The other option is to include the course as an activity to avoid submitting the external transcript but thats not my preferred choice.
What kind of external institution is it? You said it is not a community college, but is it any kind of college or university?
Is the external institution have a school code? If it doesn’t, you are unlikely to be able to submit the grade on the common app. If that is the case, you can list it under “extracurricular.” Having said that, assuming you are using the common app, there is only places to input HS grades. I don’t think you have the option and simultaneously input grades from two different HS for the same term without system coughing up an error. All other grades are submitted via direct transcript submissions.
IMO: you are poking the hornet’s nest by asking if you can selectively submit grades. Assuming the same class was taken twice, and you gotten A on both, nobody will assume this was repeated because no one will look that closely… If you are choosing not to submit a grade because it’s lower than an A, then you will be stirring up a bunch debates and arguments.

If the courses were at a high school or college, then colleges you make frosh applications to will expect that all courses at that school will be reported (except maybe if a course was a non-academic course like health or PE).
If you want more detailed answers, you may want to name the kind of school and the courses.
BYU or UC Scout online HS courses. These have a school code, but even if it does not common app lets you add the school name.
closing the loop for future applicants - report all coursework and grades in the application if you plan on submitting the related transcript otherwise you risk getting your admission rescinded.
