I feel like I wasted my Freshman year because our school forces you to take Physical Science and a Civics and Geography. Are these classes looked down upon? I also took Leadership which I am dropping next year. Will my schedule be weaker than other Freshman? I took the only Honors class that was offered which was English.

You answered your own question. Colleges will not “look down” on a schedule that was limited by a school’s policy. Don’t worry. FWIW, few HS freshman have much control over their schedule with electives being limited and required courses that need to be taken.
Physical Science is actually a pretty useful class. It prepares you for chemistry and physics. Colleges will not judge you based on your school’s policies. Don’t worry about it. The grades speak louder than the “rigor” in this case. If you’ve taken the most advanced classes possible at that level, then you should be fine.
